An orphan who lost his parents to a conflagaration when he was an infant, he is invited to enrol at Saint Estella Academy at the invitation of the school director Maya Kisashi. He assents as he's motivated by the knowledge that the school director knew of his mother when she was alive and hopes the director will share what she knows after he becomes a student. His mother Shizumori Ayano (静守　綾乃) was not able to bear children but her wish was granted by Shirase after she graduated allowing Yukito to be born at the cost of her life and existence. In addition Yukito's grandfather Masao (正雄) was both a retainer to the Maya sisters when alive and a descendant of the "sealers" (閉じる者) whose bloodline allows them both to remove the powers of witches through continuous sex under specific circumstances and remain completely unaffected by the supernatural powers of the witches. For this reason the school director invites Yukito to enrol at the academy hoping he will make contact with Shirase.

She willingly enrols into St. Estella Academy and is a member of the A-class in the third year at the start of the game. Extremely polite and charming to all regardless of age and status. Tomomi looks up to the existence of the witch and her powers hence she forms and leads the unofficial club "Garden of Black Lilies" (黒百合の園) with other like-minded students. A talented pianist supported by her parents, she was on her way to a competition when a landslide claimed her parents' lives while she survived having been thrown to safety shortly before her parents were engulfed in debris. The memory of the event meant Tomomi never played the piano again after that day. Because Tomomi always blamed herself for not being able to do more to save them despite being within arm's reach, her encounter with Shirase grants her psycho-kinetic supernatural powers which she practises in the presence of her club members in the hope that it will give her greater control. Yukito is invited to join the club partly to buy his silence after his unexpected witnessing of lesbian sex between Tomomi and a first-year student suspected of witch powers by Yanagi and partly to give the other club members the opportunity to engage in stress-busting sex acts centred around the club's sole male member.

Yukito's first contact with St. Estella Academy is through a telephone call with Anri on behalf of the school director inviting him to enrol. Jounozono is the head of the teaching department and entrusted with the school's administration by the elderly director. She frequently implements spot tests to gauge her students' academic abilities and to gather data for families making enquiries regarding prospective candidates for adoption. Despite her strict demeanour and elitist tendencies, her treatment of students is even-handed and she indulges those she takes a liking to. She is authorised to demote students to C-class on academic, moral or disciplinary grounds. She dislikes Numanaka and Kajiyama and has no idea what really goes on in the isolated building housing the C-class of the different years because it lies outside her jurisdiction. Anri's route is the only one which doesn't have a bad end. It also doesn't involve Shirase and supernatural elements.

The strong-willed and goal-oriented scion of the Kurobane Zaibatsu, she is effectively disowned by her father and exiled to Saint Estella Academy; her status now equivalent to the majority of the student population who are orphans looking to be adopted by good families. Although extremely serious and possessing a sense of pride in herself, she is prone to taking on errands others foist onto her as a member of the class committee. She is the first student in Yukito and Yuuya's class to welcome the two transfer students and offers to show them around the school grounds. Her sense of justice is so strong she quarrelled with her father regarding the shady deals he was involved in while her inability to compromise led directly to her de facto disowning by her family and her lack of friends in the class. After she meets Shirase, her witch power is the ability to disintegrate organic and inorganic material via touch. Her witch seal manifests itself on her shoulder. Her hobby is reading classic mystery novels, however her numerous struggles to string together a chain of logical inferences is frequently pointed out by her assistant.

Her mindset on religion and belief is mollified after she meets the priest of St. Estella who treats her well and instils a more orthodox religious belief into her. Isuka is extremely shy and has trouble conversing with members of the opposite sex. Because Isuka's parents were incompletely incapable of distinguishing between genuine cases for assistance and scoundrels looking to defraud the family, Isuka developed a talent for ascertaining the true emotions of strangers which she visualises as a spectrum of colours corresponding with different states. As a result of her talent, she avoids social contact because she can instantly detect someone approaching her under false pretences as well as males attempting lewd advances against her. After she meets Shirase sometime before meeting Yukito, the supernatural power she gains allows her to broadly visualise the thoughts of others when she makes physical contact with them. Depending on route, her power can strengthen and become more effective allowing her to "see" what others are thinking; when she starts losing control she acts as a medium amplifying knowledge-sharing and sensory stimulation with others within a limited radius. In her route ending she loses her sight but is still capable of household chores thanks to a prodigious spatial memory. Her witch-granted powers of perception also stabilise after she leaves the Academy.

Her omelette rice is hugely popular amongst the students (it's only prepared once a month). She sometimes cooks elaborate dinners as part of the students' dinner etiquette classes. A graduate of St. Estella Academy and the only student to have been "cured" by Yanagi after being taken in for investigation and experimentation for her witch powers granted by Shirase. In exchange for becoming human once more, Yanagi's experiments stripped Kazuko of her reproductive functions hence sex for her is purely for physical satisfaction. She frequently drugs food for male students she takes a fancy to with strong aphrodisiacs and then invites them to her quarters in the staff dormitory for sexual gratification. Kazuko was friends with Shizumori Ayano during her St. Estella days and heard about Ayano's friend Shirase during this time. Ayano had a pendant which she always carried with her which looks suspiciously similar to the pendant Yukito carries as a keepsake from his deceased mother. At the end of Kazuko's route, she and Yukito leave the Academy to make a living in the outside world. Shirase granted Kazuko the ability to immolate humans on demand which helped the pair escape the academy, but Kazuko is able to keep these powers under control by not using them. It is unknown what form Kazuko's powers took when she was still a student, but it is strongly implied Shirase merely returned the powers Kazuko once had when she was a student before Yanagi removed them.

Highly elusive, Yukito meets her by chance in the ruined greenhouse. Her name is not on the student register and no current student has heard of her, leading Yukito to suspect if she's really a ghost. She is referred to as the "Witch's spirit" (魔女の幽霊) and is rumoured to turn female students who meet her into witches. Full name Maya Shirase, the younger twin sister of the school director Maya Kisashi. Born with a weak constitution, she was granted her wish to live by the long-standing witch phenomenon. Animals and humans in close proximity to her would have their lifeforce drained and transferred to Shirase for sustenance; the end-result of this power would have granted Shirase eternal youth and immortality. The school director at the time recognised Shirase's threat to the student body and made the decision to dispose of her, seemingly leading to her death by immolation from devout teachers and students.

A third-year student who moves into the attic space directly above Yukito and Yuuya's room. Garrulous and friendly to all who earn her trust. She warns Yukito about the dangers of demotion to C class and possesses surprising knowledge about the school's security system and patrol routes taken by the teaching staff. Shortly after she joined the Academy as a first-year student, her roommate and best friend Negishi Shouko (根岸　祥子) disappeared shortly after Mana witnessed an altercation between Shouko and Kajiyama. Mana then spent the next two years investigating the school grounds, the teaching staff and the isolated C-block for clues on the whereabouts of her friend. Her personality also changed from shy and withdrawn to proactive and confident just like her best friend. After she meets Shirase, she is granted the power to time-travel into the past. After much experimentation the time-travel power could be exploited to change the past but was not without restrictions. Using the power gives Mana severe migraines during the process. Her witch seal is on her thigh. Yukito observes Mana and Yuuya get along very well together because of the former's propensity for teasing and the latter's timid personality.

Unlike the other heroines, Doris was born with supernatural powers which were not acknowledged by her parents and further increased the sense of isolation she experienced with her family. Her witch powers allow her to physically escape the material world into a mentally constructed world reflecting her current surroundings which is almost completely uninhabited, devoid of sound and characterised by a unique colour palette. Doris can escape into her "Kingdom of Mirrors" (鏡の国) at will which she did frequently from a young age allowing her a considerable measure of control within her mental space. Because the energy which fuels her mental world is derived from her desire to escape from unpleasant situations and unwanted human contact, the size of her mental world expands and shrinks depending on the degree of human companionship she enjoys. Doris has an extremely developed bust incommensurate with her small physique which she dislikes. Consequently she avoids changing clothes in the presence of others where possible.

The Classics teacher at St. Estella Academy. Possesses a bear-like physique with a gruff demeanour. His lessons are held in complete silence because all he does is write on the blackboard without offering any explanation or setting questions to the class. He is in charge of the C-class building together with Numanaka. He is most frequently called upon to physically restrain uncooperative and unruly students with beatings. Like Numanaka he also helps with the disposal of the corpses Yanagi produces as a result of his experiments. He has a fetish for anal sex with female students and frequently tires of victims after they no longer provide the enjoyment he demands. The English teacher at St. Estella Academy. Despite his polite manner of speech, he is widely perceived by the students and other teaching staff as completely lacking in dignity; as a consequence the students in Yukito's class are free to disrupt his lessons as a form of stress relief without any repercussions. The facade he puts up in the main school building is a completely different one from his true nature as the abusive and exploitative tyrant of the C-class block. In addition to taking revenge on students who disrespected him in the main building (via physical abuse or sexual violation in the case of female students), he is also tasked by Yanagi to dispose of the suspected witches forcibly removed to the C-class building for experimentation. His greatest pleasure is the deflowering of virgin students in the C-block. He quickly loses interest in violating students he has deflowered, dismissing them as "second-hand".

The in-house priest of St. Estella Academy who conducts religious services for the students on a weekly basis. In addition his approachable manner invites students to turn to him for guidance and counselling. He admits the school's policy in educating orphans for the purpose of adoption is tantamount to human trafficking, but accepts the school cannot run on ideals alone and that the principles underpinning the school's administration are for the good of the students at heart. Toki's public facade is merely a front from his true nature as a deviant sex addict who twists orthodox religious belief as justification for private orgies with the students. Like Yanagi he has investigated the academy's witch phenomenon independently but believes their powers to be a gift which must be shared by him and his brainwashed student followers. Candidates who fail to be the Messiah he is searching for are disposed of through cannibalism. On a certain route, it is revealed that Yanagi is aware of Toki's orgies held frequently in an abandoned air-raid shelter on the school grounds but is forced to yield a student to Toki's guardianship instead of subjecting the target to the usual experimentation.

The biology teacher at St. Estella Academy whose remit includes the students in A-class. His emotionless, machine-like demeanour is reflected in his teaching style. His ability to remain calm and detached whatever the situation unnerves students who keep a respectful distance. Some time after Maya Kisashi took over as school director, Yanagi arrived at the school claiming he could help with the witch phenomenon. Taking advantage of the director's desperation, he was granted carte blanche to investigate students suspected of becoming witches and had limited access to the school's funds to expedite his experiments as well as fix any unwanted problems arising from dead students. By the time Yukito enrols at the academy, Yanagi has experimented on and raped countless female students with his sole success in returning a student to normal being Muroyama Kazuko. Most if not all of the books regarding the witch phenomenon in the academy locality have been monopolised by Yanagi for personal reference. Yanagi's true aim in conducting the experiments is to open a path to the source of the witches' powers as he hopes to obtain power and immortality from the gate directly (since witches can only be female) Yanagi sees the students suspected of being witches as nothing more than guinea pigs for his experiments, hence his instructions to Numanaka and Kajiyama to dispose of them as they see fit once they no longer serve his purpose.
